Multitude of reasons for clicking. My knees have sometimes clicked for as long as I can remember. After a minor MCL and/or LCL ligmanet sprain expect some clicking. The scar tissue your body builds will click. Mostly it goes away over time as it models to the situation. Clicking is extremely normal in the recovery process.
MRIs are not definitive. But unless you're having serious complications, keep the OS out of your knee. IMO the best OSs want to avoid surgery for most conditions.
Even if you have a minor meniscus tear, they often heal on their own.
As for squats.
First I'd say don't do them for now. Do lunges instead for now. Unless weight lifting is your thing, I don't see the advantage in squats and squats were actually discouraged in my ACL rehab.
Second, do you have an swelling still? Doesn't take much swelling to impact flexion (and extension).
Third. Have you been working on flexion and extension? If you haven't, you will have lost some of it. You could have nothing wrong with your knee, splint you leg for a few weeks, take off the splint, and you would find significant muscle loss and loss of motion.
